You should do them separate if you can. We have also found that fewer ad units perform better overall - in fact, we do a combo, 1 ad unit + 1 ad link unit, with the ad unit at the top and ad link at the bottom, and so far that's been the best configuration for our sites. But every site is different. In fact, even within a site, things are different. We're running a test on our top 40 pages, representing about 1/10 of our overall traffic, and we're finding the CPM and CTR is different than the average... but not in the way we expected.
